FBI Special Agent Fox Mulder (David Duchovny) bekommt mit Dana Scully (Gillian Anderson) eine neue Kollegin, die beweisen soll, dass an Mulders Glaube an das Übernatürliche und Außerirdische nichts dran ist. Mulder ist in die X-Akten-Abteilung des FBI abgeschoben worden, in der ungelöste Fälle mit scheinbar paranormalem Hintergrund landen. Mulder glaubt an Entführungen durch Außerirdische, seit seine Schwester verschwand, als beide noch Kinder waren. Gleich der erste gemeinsame Fall von Mulder und Scully, es scheint ebenfalls jemand durch Außerirdische entführt worden zu sein, bringt das Weltbild der eigentlich skeptischen Scully zumindest etwas ins Wanken. Mit dem Cigarette Smoking Man (William B. Davis) tritt auch schon einer der großen mysteriösen Bösewichte der Serie auf. Er scheint Verbindungen zum Pentagon zu haben und lässt wichtige Beweismittel verschwinden, die einen paranormalen Hintergrund des Falles belegen könnten. Mit Deep Throat (Jerry Hardin) erscheint in der zweiten Episode ein Gegenstück zum Cigarette Smoking Man: Deep Throat hat zwar ebenso Regierungsverbindungen, gibt Mulder aber regelmäßig Tipps. Vor allen Dingen teilt er ihm mit, dass Außerirdische schon vor sehr langer Zeit auf der Erde gelandet seien. Ebenfalls auf Mulders Seite stehen die Lone Gunmen, Richard Langly (Dean Haglund), Melvin Frohike (Tom Braidwood) und John Fitzgerald Byers (Bruce Harwood), ihres Zeichens Verschwörungstheoretiker mit ausgezeichneten Hackerkenntnissen. Später taucht auch FBI Assistant Director Walter Skinner (Mitch Pileggi) auf, der Mulder zunächst wenig freundlich gegenübertritt, im Laufe der Zeit aber ebenfalls zu einem Verbündeten wird. In der letzten Folge der ersten Staffel wird Mulder bei seinen Ermittlungen über ein offenbar außerirdisches Virus gefangengenommen. Als Deep Throat einen von Scully entwendeten außerirdischen Fötus einem Finsterling im Tausch gegen Mulders Freiheit übergibt, wird Deep Throat erschossen. Seine letzten Worte: “Vertraue niemandem.” Dies erweist sich als guter Tipp, werden doch die X-Akten geschlossen, und der Cigarette Smoking Man unterschlägt mit dem außerirdischen Fötus abermals Beweismittel. Schließlich erwacht Scully wieder, ohne Erinnerung an das, was nach ihrer Entführung passierte. Einige Zeit später ermitteln Mulder und Scully in einem Dorf, in dem Kinder und Kühe mit der außerirdischen Substanz aus der letzten Folge der ersten Staffel injiziert worden sind. Im Zuge der Ermittlungen wird auch Deep Throats (Jerry Hardin) Mörder erschossen. Bei ihrer Untersuchung der Morde an identisch aussehenden Ärzten stellen Mulder und Scully fest, dass der Mörder ein gestaltwandelnder Kopfgeldjäger (Brian Thompson) ist. Später taucht bei Mulders Vater Bill (Peter Donat) eine Frau auf, die behauptet, Mulders Schwester Samantha (Megan Leitch) zu sein. Die Ärzte sowie der Kopfgeldjäger wären Außerirdische; die Arzt-Klone stammten von zwei ursprünglichen Außerirdischen ab und sollten seit den 1940er-Jahren eine außerirdische Kolonie auf der Erde errichten. Der Kopfgeldjäger würde sie nun töten, da sie die außerirdische Rasse mit Experimenten verunreinigt hätten. Schließlich kidnappt der Kopfgeldjäger Scully und will sie gegen Samantha austauschen. Beim Austausch fallen der Kopfgeldjäger und Samantha in einen Fluss, Samantha wird tot geborgen. Mulder entdeckt später aber jede Menge weitere Samanthas, wie die andere alles Klone. Der wieder erschienene Kopfgeldjäger eröffnet Mulder schließlich, die echte Samantha sei noch am Leben. In der letzten Folge erschießt Krycek Mulders Vater, als der Mulder die Wahrheit über alles, aber auch wirklich alles, erzählen will. Mulder reist in die Navajo-Wüste, um den Inhalt einer Kassette mit geheimen Verschwörungsdaten aus dem Navajo übersetzen zu lassen. Er findet in einem Güterwaggon viele tote Wesen (Außerirdische?), jedes mit einer Pockenimpfungsnarbe am Arm. Der Cigarette Smoking Man ist allerdings auch da und lässt den Waggon verbrennen. Durch einen Tipp von einem dieser Wissenschaftler namens Klemper (Walter Gotell) finden Mulder und Scully in einer alten Mine unzählige Pockenimpfungs-Akten und Gewebeproben. Auch über Mulders Schwester gibt es eine Akte, die aber eigentlich für Mulder gedacht war. Der Well Manicured Man eröffnet Mulder, sein Vater habe ihn mit genetischen Daten versorgt, die Klemper ohne dessen Wissen für Experimente mit Außerirdischen-Mensch-Hybriden verwendet habe. Um das Schweigen von Mulders Vater zu gewährleisten, wurde Mulders Schwester entführt. Skinner erzählt dem Cigarette Smoking Man, dass die Navajos den Inhalt der Kassette auswendig kennen; durch dieses Druckmittel ist sichergestellt, dass Mulder und Scully wieder eingestellt werden. Später kauft Mulder ein Video einer Außerirdischen-Autopsie und findet heraus, dass die japanischen Wissenschaftler im Video ähnliches im Schilde führen wie die ehemaligen Naziwissenschaftler. Scully trifft eine Gruppe von Frauen (das Mutual UFO Network, MUFON), die behaupten, sie von ihrer Entführung her zu kennen. Alle haben Implantate wie Scully, und alle haben Krebs. Im Autopsie-Video erkennt Scully schließlich einen Wissenschaftler, der während ihrer Entführung an ihr experimentiert hat. Sie findet heraus, dass ihr Implantat Gedanken lesen kann. Auch wurde sie laut dem First Elder (Don S. Williams), einem weiteren Verschwörer, nicht von Außerirdischen entführt, sondern an ihr wie an vielen anderen wurde von Doktor Zama (Robert Ito) experimentiert, einem der japanischen Wissenschaftler. In den Tiefen des Ozeans wird ein Flugzeug aus dem Zweiten Weltkrieg gefunden, in dem eine ölartige Substanz (das Schwarze Öl) existiert, die mittels eines Tauchers ihren Weg an die Oberfläche, und dann durch die Welt, findet. Schließlich landet sie in Krycek. Der macht sich auf den Weg zu einem Silo mit einem versteckten UFO, dessen Standort er vom Cigarette Smoking Man im Tausch gegen die Kassette mit den geheimen Verschwörungsdaten erhalten hat. Das Schwarze Öl (ein Außerirdischer?) begibt sich aus Krycek in das UFO, Krychek wird im Silo eingesperrt. Scully findet den Mörder ihrer Schwester und verhaftet ihn; später wird er tot in seiner Zelle gefunden. In der letzten Folge tauchen von einem geheimnisvollen Heiler namens Jeremiah Smith (Roy Thinnes) gleich mehrere Exemplare auf. Eines arbeitet bei der Sozialversicherung und wird vom Cigarette Smoking Man verhaftet, ein weiteres kommt zu Scully und Skinner, ist aber ein Kopfgeldjäger in Verkleidung. Scully findet heraus: Im ganzen Land arbeiten identische Smiths in Sozialversicherungs-Büros. Mulders Mutter liegt mit einem Schlaganfall im Krankenhaus, nachdem sie ein Gespräch mit dem Cigarette Smoking Man hatte. In ihrem Haus findet Mulder ein Stilett wie jenes, das der außerirdische Kopfgeldjägers stets zum Morden benutzt. Im Krankenhaus erzählt der Cigarette Smoking Man Mulder, dass er sich mit seiner Mutter über den Verbleib von Mulders Schwester unterhalten habe. As Mulder prepares to take Krycek back to the US, the alien makes its way to Hong Kong and takes control of Krycek.
Mulder pursues Krycek (unaware of the alien that has taken over his body) to get back the DAT tape containing the MJ documents. Meanwhile, the shooting of A.D. Skinner uncovers evidence that could lead Scully to her sister's murderer.

Es stellt sich heraus, dass Krycek für die Russen gearbeitet hat; um nicht an den Tests teilnehmen zu müssen, wird ihm von einer geheimnisvollen Gruppe der linke Arm amputiert. Die Steine mit dem Schwarzen Öl werden letztlich von einem Ex-KGB-Agenten vernichtet, der für Krycek arbeitet. Scully hat nun auch Krebs wie die MUFON-Frauen, die sie in der vorigen Staffel traf, und die behaupteten, sie von ihrer Entführung her zu kennen. Bis auf eine sind inzwischen alle von ihnen tot. Mulder entdeckt in einer Forschungseinrichtung Klone, die ihm erzählen, auch Scully wurden Eier für Klonexperimente entnommen. Skinner (Mitch Pileggi) fädelt einen Deal mit dem Cigarette Smoking Man für Scullys Leben ein, dessen Ergebnis aber noch auf sich warten lässt. Skinner findet auch heraus, dass die Bienen als Pockenüberträger und für andere Experimente genutzt werden. Auch Covarrubias hat mit dem Cigarette Smoking Man zu tun. Am Ende der Staffel behauptet Michael Kritschgau (John Finn), ein Mitarbeiter des Verteidigungsministeriums, alle Hinweise auf Außerirdische wären falsch und dienten nur dazu, Aktivitäten des militärisch-industriellen Komplexes zu verdecken. Reluctantly, Mulder accepts Krycek's help and tracks the rock to Russia where he discovers an elaborate test being performed by Russian scientists.
While imprisoned in Russia and infected with the Black Cancer, Mulder learns that Krycek is working with the men responsible and everything has been a setup from the start, while Scully and Skinner are called to a suspicious Senate hearing where the only question is the whereabouts of Agent Mulder.
Mulder's dreams help him in finding the body of a little girl which reopens one of his old cases in the Violent Crimes Unit and leads him to believe the killer he captured had more victims and may have taken his sister many years before.

After the body of a decapitated EMT disappears from the morgue and an identical man starts work at the same hospital, Mulder believes that the man has the ability to regrow parts of his body, including his head. The agents soon discover that Betts' body is riddled with cancer and he is able to live in that condition but needs to feed on cancerous tumors to keep up his strength.
While Mulder is forced to take a vacation he leaves Scully with an assignment to keep her busy until he returns. However, she decides to start living and goes on a date with a man who believes that his tattoo talks to him and is telling him to stay away from other women.
Scully's recent failing health is revealed to be inoperable brain cancer, which is common among abductees. She meets with other abductees with the same condition and forms a special bond with a dying woman, while Mulder tries to save her from a doctor who may be connected with the abductions.
Issac Luria, a Jewish man, is killed by a group of teenagers working for a racist shop owner, but one of them is soon strangled to death, and the fingerprints on his neck are from Issac. Despite other factors, Mulder becomes convinced that the man has returned from the dead to exact revenge.
When a U.S. military general is inexplicably murdered in the back of his limousine, a paramilitary group is suspected. They believe it was a soldier who they liberated from a Vietnam POW camp and is plotting to kill certain corrupt military figures.
While celebrating Scully's 33rd birthday, a strange woman informs Mulder that NICAP member Max Fenig (see Fallen Angel) has recently died in a plane crash. After a visit to the crash site and finding Max's body with radiation burns on it, Mulder suggests that the plane was intercepted by a UFO and is rapidly being covered up by the military.
Mulder is arrested for investigating the plane crash and interfering with a military operation, while Scully is caught in an attempted assassination of Corporal Frish which claims the life of Agent Pendrell. Scully bails Mulder out of prison, and they go to Max Fenig's trailer to find out why he was on the plane. Mulder finds evidence of alien technology and boards a plane with it, but the plane is intercepted mid-flight and it disappears. Mulder is again left with nothing.
A case involving a strange old man warning two scientists of events in the immediate future which come to pass (and the use of their experimental flash-freezing compound that does not exist yet) has Mulder believing that one of the scientists has come from the future to stop his own scientific breakthrough from becoming reality.

Mulder and Scully join the investigation and follow up this lead which the police won't bother with, and they are led to a mentally challenged man who works at the bowling alley.
Mulder undergoes an experimental form of hypnotherapy to recover his memories about his sister's abduction, but the treatment has side effects including psychotic behavior, and Mulder wakes up one morning in a motel room with someone else's blood all over him.
While investigating the discovery of a preserved alien body found in the mountains of Canada, Mulder is contacted by Michael Kritschgau. He tells Mulder about a government conspiracy to make people believe in aliens without question, and Mulder has been the prime target.

Marita kidnappt Dimitri jedoch und wird ihrerseits mit dem Schwarzen Öl infiziert, als Dimitri ein Auge öffnet. Ihr wird ein Test-Impfstoff verabreicht, da die Elders auf einen Impfstoff hoffen, wie ihn die Russen zu haben scheinen, um der außerirdischen Kolonisierung widerstehen zu können. Ein außerirdischer Rebell stürzt ab und wird gefangen genommen. Krycek bricht bei Mulder ein und berichtet, zwischen verschiedenen Außerirdischen-Fraktionen herrsche Krieg. Der Rebell wird von einem anderen Rebellen befreit. Der Impfstoff wirkt. Der Cigarette Smoking Man ist nicht tot, ist aber wohl der Vater von Jeffrey Spender. Schach-Wunderkind Gibson Praise (Jeff Gulka) entgeht einem Mordversuch. Krycek findet den Cigarette Smoking Man in seinem kanadischen Versteck. Spender leitet die Untersuchung des Mordversuchs an Gibson, Mulders alte Bekannte Diana Fowley (Mimi Rogers) ist auch beteiligt. Der Cigarette Smoking Man kehrt zum Syndikat zurück. Gibson ist wohl ein Gedankenleser. Der verhinderte Attentäter sagt Mulder, Gibson sei das Missing Link. Diana, die Gibson bewachen sollte, wird angeschossen, Gibson von Leuten des Cigarette Smoking Man entführt. Dieser sagt Spender, er sei sein Vater und zündet das X-Akten-Büro an. (CD)
Scully helps Mulder fake his own death in order for him to go undetected through the Department of Defence and find out the answers to his new questions about the government hoax concerning the existence of extraterrestrial life. Meanwhile, at a joint FBI/DOD inquiry, Scully's attempt to drive out the Conspiracy's informant is halted as her cancer takes a bad turn.
The Cigarette-Smoking Man helps Mulder to obtain Scully's cure and also lets him see his real sister who doesn't turn out to be as happy to see Mulder as he would've liked. In return for this, the Cigarette-Smoking Man asks that Mulder quit the FBI and work for him in the Syndicate where he could have power and respect which Mulder turns down, deciding to stay on the side of justice. While Scully's cure appears to have worked, the Cigarette-Smoking Man faces his own enemies and disappears, presumed dead.
Set in 1989, the story of the founding of The Lone Gunmen is finally told as we see how a straight-laced federal employee, a sex mad AV expert, and a nerdy computer hacker meet Susanne Modeski, a strange woman with evidence of a government conspiracy. In der Antarktis angekommen, findet Mulder Scully und viele verpuppte Außerirdische in einem Untergrundlabor des Cigarette Smoking Man (William B. Davis), das eigentlich ein Raumschiff ist und losfliegt, nachdem Mulder Scully gerettet hat. Die X-Akten werden wiedereröffnet. Jedoch nicht mit Mulder und Scully, sondern mit Jeffrey Spender (Chris Owens) und Diana Fowley (Mimi Rogers). Der Cigarette Smoking Man sucht mit Gibson Praises (Jeff Gulka) Hilfe einen Außerirdischen, der nach einer Infektion mit dem Schwarzen Öl aus einem Wissenschaftler geschlüpft ist. Auch nach seiner Genesung wird die Nanotechnologie in Skinner weiterhin von Krycek kontrolliert. Cassandra Spender (Veronica Cartwright), das Außerirdischen-Entführungsopfer aus Staffel fünf, offenbart bei einer geheimen Operation Erstaunliches: Aus ihren Wunden kommt grüne Flüssigkeit, dann heilen sie sich selbst! Später teilt sie Mulder und Scully mit, die Außerirdischen wollten alles Leben auf der Erde vernichten zwecks Kolonisierung. Mulder und Scully finden bei einem Einbruch ins X-Akten-Büro heraus, dass der Cigarette Smoking Man Jeffrey Spenders Vater ist, werden wegen des Einbruchs aber suspendiert. Nachdem der Cigarette Smoking Man Fowley die ganze Wahrheit enthüllt, hilft sie ihm. Cassandra Spender taucht im Mulders Appartement auf und will erschossen werden, da sie als erster erfolgreicher Außerirdischen-Mensch-Hybrid die Kolonisierung auslösen würde, wenn die Außerirdischen von ihrer Existenz erführen. Zusammen mit Scully werden beide aber von Fowler in eine CDC-Einrichtung gebracht. Das Syndikat beschließt, Cassandra den Aliens zu überlassen und sich selbst zu retten, indem sie die Kolonisierung beginnen lassen. Der Cigarette Smoking Man eröffnet Mulder: Um die Kolonisierung zu verschieben, stimmte das Syndikat einst einem Austausch mit den Außerirdischen zu: Familienmitglieder der Syndikatsmitglieder (auch Mulders Schwester) gegen den außerirdischen Fötus aus der letzten Folge von Staffel eins. Mit Hilfe des Fötus sollten Alien-Mensch-Hybriden hergestellt werden, die die Kolonisierung überleben könnten. Am Treffpunkt des Syndikats mit den Kolonisten tauchen jedoch die Rebellen auf und töten Cassandra sowie das ganze Syndikat außer dem Cigarette Smoking Man und Fowley. Der Cigarette Smoking Man erschießt später im X-Akten-Büro scheinbar Jeffrey. Am Ende der Staffel taucht ein Artefakt auf, von dem Mulder glaubt, es beweise, dass die Menschheit von Außerirdischen erschaffen wurde. Durch Kontakt mit einem Abrieb des Artefakts wird Mulder jedoch schließlich verrückt und landet in einer Gummizelle. An der westafrikanischen Küste, dem Ursprungsort des Artefakts, stellt Scully fest, dass es Teil eines riesigen Raumschiffs ist. (CD)
Mulder is less than thrilled when an Office of Professional Conduct board refuses to reassign him and Scully to The X-Files and even more so when he learns that Agent Spender and Agent Fowley have become their successors. When Gibson Praise reappears and comes to them for help, Mulder and Scully attempt to continue their quest undercover despite having fewer friends and less access and protection than ever before.
Mulder is trapped in a car with a man who has developed a serious ear condition which can only be suppressed by driving west at high speeds. As Scully tries to find the cause and a cure for the problem, Mulder and the man get closer and closer to the ocean.
Mulder goes to the Bermuda Triangle when he learns that the Queen Anne, a British luxury liner which disappeared during WWII, has reappeared in the middle of the Sargasso Sea. Mulder's boat is wrecked and after floating in the water, he is hauled aboard the ship which has just been hijacked by the Nazis searching for the man who will build the atom bomb. Mulder tries to convince the crew that they have traveled into the future, but evidence further suggests that it is he who is back in the past.
While being detained near the famed "Dreamland" Area 51, a strange craft flies overhead and Mulder swaps bodies with an Area 51 "Man-in-Black". While the other agent has fun in Mulder's body, Mulder himself finds it difficult to fit into someone else's life, especially a shadowy one. Mulder contacts Scully about the body swap and tries to get her the flight data recorder from the UFO test flight, but his alter ego uses Mulder's FBI persona to have him arrested.
Mulder is thrown in jail at the Area 51 compound but is released when it is discovered that the flight data recorder he stole was a fake. Scully comes to her senses and realizes that the Mulder she sees isn't who he really is and heads back to Nevada to help the real Mulder. Meanwhile, the mechanism that caused the body swap is rapidly snapping back, undoing everything in its wake, and Mulder and his alter ego must race to put themselves back where they belong.

The Cigarette-Smoking Man reveals all the government secrets from the past 50 years in order for his son, Jeffery Spender, to join him in his work. Mulder learns that the final stage of the conspiracy will soon begin with the hybridization of the Syndicate members, and he must stop it from happening. Agent Spender deceives his father and arranges for Mulder and Scully to be reassigned to the X-Files, which doesn't sit too well with the Cigarette-Smoking Man.

Drei Monate später wird Mulder aber wieder ausgegraben und zeigt trotz Verwesung Lebenszeichen. Krycek (Nicholas Lea) bietet Skinner an, Mulders Leben zu retten, wenn Scully ihr Baby nicht gebiert. Laut Scully werden die Entführten durch einen außerirdischen Virus lange genug am Leben gehalten, um später komplett transformiert wieder aufzuerstehen; Absalom zufolge als Aliens. Auch ohne Kryceks Hilfe genest Mulder, nachdem er von den lebenserhaltenden Geräten abgeschlossen wurde, die nicht ihn, sondern das Virus am Leben erhielten. Später wird Mulder vom FBI entlassen. Im Zuge der Verwicklungen vor der Geburt von Scullys Baby erschießt Skinner Krycek. Scully gebiert schließlich, ihr Sohn William (Jerry Shiban) ist laut einem Syndikatsmitglied der perfekte Mensch ohne menschliche Schwächen. Dies gefällt den Außerirdischen gar nicht, die mit oben erwähntem neuen Virus Menschen in Supersoldaten verwandeln wollen. Newly appointed Deputy Director Kersh organizes a manhunt for Mulder and assigns Agent John Doggett to head the team. Scully and Skinner go along with the investigation but are warned by Kersh that they will be fired if anything is said about aliens. Scully, along with the Lone Gunmen, surmise that the Bounty Hunter is trying to erase all evidence of abductions, and they realize that he may be going after Gibson Praise, who is now living at a school in Arizona. Agent Doggett comes to the same conclusion and his team race Scully and Skinner to the school where they find Mulder trying to kidnap Gibson.
As the search for Mulder intensifies in the Arizona desert, Gibson Praise leads Scully to believe that she is truly closer to her target. Meanwhile, A.D. Kersh informs Agent Doggett that he has been assigned as Mulder's successor on the X-Files.

Skinner joins them and they travel to the hospital where Teresa is clinging to life by a thread, and Scully realizes that this is exactly what's going on with Mulder.
Shortly after Mulder is buried, Billy Miles is found very dead, but he somehow comes back to life. Skinner and Scully put all their hopes into digging up Mulder and discovering that he too, is still alive. As Mulder lies in the hospital without indication that he is going to fully recover, Krycek comes to Skinner and offers him a vaccine to the virus that has infected Mulder, but the cost of the vaccine is that Skinner has to kill Scully's unborn child.

Agent Doggett investigates the death of an EPA official after his car is forced off a bridge by a woman he picked up. He asks for assistance on the case from Scully, who has returned to her teaching position at the FBI Academy in Quantico.
Doggett catches up with Shannon McMahon, the woman who the EPA official picked up. She claims to be a super solider and that the people she has killed were poisoning the water supply, and she wants Doggett to expose the truth.
Doggett and Reyes investigate the murder of a couple in West Virginia that has all the signs of a satanic ritual killing. They link the murder to a doctor who is incarcerated in a mental institute, and Doggett becomes convinced that the doctor is orchestrating the crimes from within the hospital.
During a stakeout of murderer Irwin Lukesh, Doggett sees Reyes attacked by Lukesh, but then we see Reyes and Doggett in her apartment, apparently both fine. Elsewhere at the same time, Doggett is shot and Lukesh identifies Reyes as the shooter. While Reyes is asked for her badge and gun by A.D. Follmer, and Doggett lies in hospital near death, the conflicting circumstances of the stakeout and Doggett's shooting do not add up and it becomes clear that Lukesh possesses the power to switch between parallel universes and alter the events in each.
When a stunt on a local cable reality show goes horribly wrong resulting in a man's death, Doggett and Reyes investigate. But when flies pour out of the victims eye sockets, they find themselves relying on Scully's expertise and ask her to join the investigation.
Scully is approached by a couple who claim their baby has the same abilities as William and have information about the super soldier program; however, they will only talk to Mulder, believing him the only person who can make the connections and uncover the truth. Scully is forced into an awkward situation when she has to decide whether to put Mulder's life in more danger even though she desperately wants to see him.
Scully and Reyes join forces to try and find Doggett when he goes missing. Doggett has his own problems, having woken up in jail in Mexico suffering from amnesia. With no knowledge of who he is, Doggett is befriended by a local who soon has him working smuggling illegal immigrants across the border.
Agent Reyes takes the lead while investigating an X-file case, surrounding a man found skinned alive after having visions of seeing other people appearing skinned alive. Reyes calls on Scully's expertise to help on the investigation, which pays off when Scully finds a link to a case from 1960.

Doggett catches someone in the X-files office trying to steal documents pertaining to Mulder's sister. The intruder is a severely scarred man who blames his disfigurement on Government conspirators. He claims the source of that information - and, in fact, the one who helped him gain entry - is Mulder. Although he refuses to divulge the missing agent's whereabouts, the mystery man has enough knowledge of the X-files and its history to lead Doggett to suspect that he just might be Mulder himself. Scully's fears for the safety of her son are elevated when he is injected with an unknown substance. With the mystery surrounding William becoming even darker, Scully must allow herself to send him away for his own safety.
When an FBI cadet with amazing profiling skills approaches Doggett, Reyes, and Scully with a lead on a suspect in a series of recent murders, he claims the same killer is responsible for the death of Doggett's son. The agents find themselves wondering if his knowledge of the deaths is because of his obsession with the cases he has studied at Quantico, or if he is in some way involved in the murders.
Doggett and Reyes investigate a murder outside the house that the original Brady Bunch series was filmed in. The house is owned by a man named Oliver who is obsessed with the show and has rigged the house into a series of traps and changing appearances to look like the Brady house.
